Well, if you think about it Dr.K is only trying to make sure that the humans survive, yes he went about it the entirely wrong way, but you can't fault him for his motives, plus he dose help out puro and the player in the end anyway.

Doesn't the doctor enslave him at one point? There's also attacking both him and puro, locking the human in an unclean facility full of latex... There's also killing puro.

In the "best" ending he turns Lin into a white latex creature with a preserved personality like himself, and gives Puro a treatment so he doesn't need to find a host to survive longer anymore.

The stay ending was obviously wrong, even if you did stay and keep humanity alive, the only people you would be saving is those that caused a riot and destroyed earth.
